It is said that during the reign of Empress Jitō, the shrine enshrined the god Ashihoji-no-Jinushi at the site of the temporary palace where Emperor Chuai and Empress Jingū stayed, and was called Numato Myojin.

Later, Yamazaki Hachiman Shrine in Otokuni County, Yamashiro Province, was enshrined and renamed Yamazaki Hachiman Shrine. In September 1333, Kono Michitsuna donated the shrine's land to the shrine. During the Jowa era, the shrine was destroyed by fire, and in January 1336, Shuri Ryohei Noriari returned it to its current location and rebuilt the shrine buildings.
